MS in Mechanical Engineering - Thesis Guidelines
Students may choose to pursue a thesis as part of their MS degree program, but only with the consent of a faculty advisor willing to supervise the thesis work.
Preparation of a thesis representing an independent research work is a pivotal phase of this MS degree program. It provides the student with an opportunity to work on an open-ended problem, developing a particular solution that is not pre-determined and involving synthesis of knowledge and intellectual creativity. The thesis may involve an investigation that is fundamental in nature, or may be applied, incorporating theory, experimental testing and/or analytical modeling, and/or creative design. Through the thesis, candidates are expected to give evidence of competence in research and a sound understanding of the area of specialization involved. Students are also strongly encouraged to present their research at scientific conferences and publish the results of their thesis research in a peer-reviewed journal.
Students receive a grade of Y (incomplete) in these courses as long as the thesis in progress. Eventual thesis grades replace the incomplete grades upon formal completion of the thesis. In order to receive a grade of Y for ME-0296, students must submit a thesis prospectus that outlines the area of work, thesis goals, proposed approach and a review of relevant past work in the literature before the end of the first semester in which the student enrolls in ME-0296, typically the third semester of full-time study. An example of a recent MS thesis prospectus can be found in the Mechanical Engineering office.
The examining committee for MS candidates completing theses should be composed of three (3) members.
- Thesis advisor (committee chair)
- One technical expert outside of the ME department
- A third member of the committee, often another faculty member in the ME department
The committee chair is normally a full-time, tenure-track faculty member. One committee member must be from outside the ME department. Thesis normally counts as 9 credits towards the MS degree requirements. However, a student, with the approval of his/her thesis advisor, has the option to complete a 6-credit thesis by submitting a petition form to the Department. This petition must be signed by the student and the thesis advisor and will become part of the student's academic record. With a 6-credit thesis, a student must complete an extra graduate-level course (for a total of 8 courses) to fulfill the 30-credit requirement for graduation. This option is not typically available to those intending to pursue a Ph.D. degree.
Thesis Completion
The MS thesis is completed upon:
- A successful oral defense (open to the community)
- Submittal of an approved thesis to the Office of Graduate Studies
The student should consult the Graduate Student Handbook for specific dates and deadlines for this process in the graduation semester.

How To Write An Engineering Thesis
Table of Contents:
Theses and Dissertations . Discussion of theses and dissertations in the Writing Guidelines for Engineering and Science Students: guidelines to help students of science and engineering make their writing more efficient for others to read and to make the process of writing more efficient for them to perform.
In engineering and science, a thesis or dissertation is the culmination of a master’s or Ph. D. degree. A thesis or dissertation presents the research that the student performed for that degree. From the student’s perspective, the primary purpose of a thesis or dissertation is to persuade the student’s committee that he or she has performed and communicated research worthy of the degree. In other words, the main purpose of the thesis or dissertation is to help the student secure the degree. From the perspective of the engineering and scientific community, the primary purpose is to document the student’s research. Although much research from theses and dissertations is also communicated in journal articles, theses and dissertations stand as detailed documents that allow others to see what the work was and how it was performed. For that reason, theses and dissertations are often read by other graduate students, especially those working in the research group of the authoring student. This web page presents some format and stylistic suggestions for writing theses and dissertations.

Delaying Publication
Delaying Electronic Publication of a Thesis or Dissertation
In some circumstances, a student may wish to delay the electronic publication of a thesis or dissertation. While the University generally promotes the publication of theses and dissertations as quickly as possible, it is recognized that under certain circumstances, a delay is warranted. These may include: when the student wishes to publish an article from the thesis or dissertation in a journal whose policy is not to publish material that has already been published electronically; when the student wishes to publish the thesis or dissertation with a publisher whose policy is not to publish material that has already been published electronically; or, when the student is in the process of applying for a patent on research contained in the thesis or dissertation and does not wish to disclose its contents until a patent application has been filed.
With approval from his or her thesis/dissertation advisor and program director, a student may delay publication of their thesis or dissertation for one or two years. Under no circumstances may publication be indefinitely or permanently delayed.

Chemical engineering graduate student wins first place at Three Minute Thesis contest
March 27, 2024
Editor’s note: A version of this article originally appeared on Penn State News .
UNIVERSITY PARK, Pa. — Aditya Sapre, a doctoral candidate in chemical engineering, won first place in the final round of Penn State’s inaugural Three Minute Thesis (3MT) competition, held on March 23 at the Penn Stater Hotel & Conference Center. He won a $1,000 cash prize and will advance to represent Penn State at the regional Three Minute Thesis competition at the Northeastern Association of Graduate Schools.
“It’s very, very exciting,” Sapre said. “I have been practicing this for a long time and it’s all with the support of my group members and my professor who helped me trim the pitch in a particular way to convey all the points of our research and stay in three minutes.”
Two other Penn State graduate students were honored as award recipients in the final round of the contest.
“We have some extremely talented students,” said Levon Esters, vice provost for graduate education and dean of the Graduate School following the event's presentations. “It really makes me feel proud to be dean of the Graduate School at Penn State and know I’m going to come to work every day and be in the midst of talented students like yourselves. You all are going to do great things for years to come. A lot of the research we learned about today is going to change lives in so many impactful ways.”
Auja Bywater, a doctoral student in food, science and technology, was awarded the $500 second-place prize. Paul DiStefano, a doctoral student in cognitive psychology, earned $500 and the People’s Choice Award, sponsored by the Graduate and Professional Student Association. Sapre and Bywater were selected by a panel of invited judges, and DiStefano’s award was chosen via in-person and online voting from the audience after the competition ended.
The judges for the final round included Penn State alumnus Bimal Balakrishnan, professor and associate dean for research, College of Arts and Architecture, Mississippi State University; Kathy Drager, associate dean for research and graduate education, College of Health and Human Development, and professor of communication sciences and disorders; Esther Obonyo, associate professor of architectural engineering and director of Penn State’s Global Building Network; and Priyanka Paul, Penn State doctoral student in human development and family studies.
The award recipients were three of 11 finalists that competed on March 23. That group came from a group of 60 students from 42 graduate programs who submitted videos as part of the first round of the competition earlier this year.
Sapre’s presentation was titled “High Throughput and Cost-Effective Ways of Protein Identification,” and focused on one of the foremost challenges in drug discovery, pinpointing the specific target protein that can bind with the correct drug. Bywater’s presentation was titled “Improving Food Safety: Exploring Bacterial Diversity in Hydroponic Farming,” and shared her study that carried out a longitudinal assessment of microbial load of nutrient solution in different hydroponic farming systems. DiStefano’s presentation, titled “Is a Hotdog a Sandwich?: Measuring Overinclusive Thinking and Creativity,” provided an overview of a novel measure he developed that is designed to assess overinclusive thinking.
The Three Minute Thesis is an academic research communication competition developed by the University of Queensland, Australia. Through the competition, graduate and professional students honed their academic and research presentation skills and their ability to effectively explain their research to a general audience. Each competitor had three minutes to speak and could use only one presentation slide.
The Graduate School hosted the first University-wide 3MT competition in 2024 and plans to host another competition in the 2024-25 academic year. More information will be available on the Graduate School’s website in the fall 2024 semester.
The event was live streamed and recorded, and community can view the competition on the Graduate School’s YouTube channel.

“An Attention LSTM U-Net Model for Drosophila Melanogaster Heart Tube Segmentation”
Thesis lab: Chao Zhou (WashU Biomedical Engineering)
Abstract : Machine learning is commonly used in biomedical image analysis as it allows automated image segmentation and identification that minimizes the need for tedious human involvement. When researching the cardiac function of the drosophila melanogaster , human experts were involved in manually identifying the heart position in optical coherence microscopy (OCM) images and analyzing its beating dynamic. As OCM often generates large volumes of images, automated image segmentation is necessary to efficiently quantify heart beating. Our most recent heart segmentation model, FlyNet 2.0+, is a fully convolutional LSTM U-Net model [1]. However, the performance of the model diminishes in the presence of artifacts, such as image reflection and heart movement, resulting in manual intervention for mask correction, which is time-consuming. Therefore, we developed the FlyNet 3.0 model with integrated attention gates in skip connections between each level of the LSTM U-Net model [2]. The attention model adaptively adjusted and automatically learned to focus on the target structure, the heart area. Compared to the previous model, Flynet 3.0 increases the prediction IOU accuracy from 0.86 to 0.89 for images with reflection artifacts and from 0.81 to 0.89 for those depicting heart movement. Furthermore, we have expanded the functionalities of OCM analyses through automated and dynamic heart wall thickness measurements, which we have validated on a drosophila model of cardiac hypertrophy.
